If you have simply changed to a 12V system and are still using the 6V coils then they will get hot, and your points will not last long. As colin suggests, you will need a ballast resistor to get the voltage across the coils back down to 6V.
If I were you (as you have already changed to 12V ) then I would go the whole way and fit electronic ignition, it really transforms the smoothness of the engine.
I have posted somwhere on this site a wiring digram for an electra with boyer power box and electronic ignition, have a search, it may help.

When you go to electronic ignition you should be refitting the original Wipac 6V coils as the best option. So messing about with the 12V and points? If the bike runs on the two 12V coils then of course the extra heat in the one coil will probably be down to a failing coil. If that cylinder does not run then you could have shorted points or condensor failed.
12V electronic is the way to go.
